Go into the configure menu and click controller. There you can remap the keys and if memory serves you can click a box saying that the controller is plugged in.
If you're just trying to use the keyboard tehre shuldn't be a problem though. Have you installed the service pack for pj64? If not, do so, if you have, reinstall pj64.
